Possible Improvements?

Hey Mark,

Just checked this out, looks quite cool, the biggest use I could see for it is using it to create SNP calling or data analysis pipelines, turning sequencing reads in to research conclusions is still a shockingly difficult thing.

Right now, I think this is limited by the services it provides. A lot of sequencing tech uses two packages that are open source in Java

Picard - for data generation and QC
http://picard.sourceforge.net/

The GATK - for research based analysis
http://www.broadinstitute.org/gatk/

Combinations of utilities in these packages form the pipeline at major unnamed sequencing facilities ;). I know other people have struggled to replicate them easily. But, the IKVM utilities means you could turn them in to classes that could be perhaps wrapped, and if that was possible, I would feel pretty good there may be a market for that.
